The Morning Preprint — this day as one edition: the day's papers, the five things worth knowing, and the episodes behind them.
Designing nucleic acid sequences for proteins is important for synthetic biology and therapeutics because navigating the huge space of possible codon sequences that map to a target protein is a major hurdle. A direct and efficient algorithm was developed that samples sequences from a Boltzmann distribution defined by both the codon sequence and a detailed secondary structure free energy model, allowing global sequence design based on this accurate model as shown in AKMPC. This approach is powerful because it can use any available CPU or GPU resources in parallel for massive speedups when calculating statistical quantities like free energies and base pairing probabilities.
The next work deals with how mechanical stimulation, such as acupuncture, communicates through the body to cause repair by specifically identifying CD34+PDGFRα+ telocytes as the key mechanosensors in both fascia and colon during colitis. This study found that somatic mechanical stimulation triggers a transcriptional program in fascial CPTCs that causes systemic Wnt elevation. This elevation then causes a "transcriptional resonance" in colonic CPTCs, reprogramming their communication network to be regenerative rather than inflammatory.
Research is also exploring how single-cell deep learning can map inflammatory patterns between visceral organs and the body surface. Single-cell RNA sequencing data revealed that CD34+/PDGFRα+ telocytes regulate macrophage differentiation by modulating Wnt/Fgf signaling. This suggests a pathological communication pattern called the fascia-visceral inflammatory crosstalk pattern, which is further detailed in Application of Single-cell Deep Learning in Elucidating the Mapping Relationship Between Visceral and Body Surface Inflammatory Patterns.
Finally, there is work on modeling mosquito-borne epidemics where human protective behavior based on information about disease prevalence can either help control outbreaks or prolong persistence depending on how the behavioral response interacts with transmission parameters. This analysis uses Geometric Singular Perturbation Theory to simplify the model for a homogeneous host population and shows that these behavioral changes can lead to recurrent damped epidemic waves.

Important terms
- Boltzmann distribution
- This is a statistical method used to sample sequences, like DNA codons, based on their energy or probability. It helps in efficiently searching through a huge space of possibilities for protein design.
- Secondary structure free energy model
- This model estimates the energy cost associated with the folding of a nucleic acid sequence into its 3D shape. Using this allows for accurate predictions when designing new proteins.
- CD34+PDGFRα+ telocytes
- These are specific cell types identified as key mechanosensors in tissues like fascia and colon. They are crucial for understanding how mechanical stimulation triggers repair processes.
- Fascia-visceral inflammatory crosstalk pattern
- This describes a communication pathway where cells near internal organs (viscera) talk to those on the body surface, often involving telocytes and macrophages, to create inflammation.
